Battery charger question

I have an on board charger for my trolling batteries. For my starting battery I charge it, when needed, with an "automatic battery charger" that's a popular brand/style. Here's the problem. It has a switch for Regular and Deep Cycle. When I try to charge on Regular it will show the battery is fully charged after about 1-5 minutes (even though it's run down below 50% by using a different battery tester and I know it's not fully charged). If I switch it to Deep Cycle it then seems to properly charge the battery. Is there any reason this happens or any problem in charging the starting battery under Deep Cycle? The tester used to work under Regular and about two years ago started doing this. Thanks for any help.

Jim Payne this charging system looks great. I have some more questions. How do you switch from charging from the truck to charging from the outboard? Where can I put my a/c charger on here if the boat is on the dock for a couple of hours? Does the isolator go in front of the starting battery so the other batteries dont equallize with it? Do you sell the isolators and how much? How do you wire to the ignition side of the switch of the outboard and the truck. What is all this going to cost? I have a 2003 crestliner sportfish with a 24v trolling motor and a 12v starting battery.
